Okay, another twist. The extras I’ve created are showing for all episodes of season one, the directory the extra is located in so yes, you can have season extras. Will add to this but got to run.
Can you confirm that your «YES» meant «NO, I can not reproduce the featurette failing». You had no problems, right, when using my file names?
Once I know you don’t have my problem, I may rebuild the file and folder structures with only S01E01.

You are correct, I used your exact names and it worked for me, I did not end up with two of the same episode.
The plus side, using the example above the extras are available for all episodes of that season. I changed the name from “The.Big.Bang.Theory.S01E01-featurette.mkv” to
“A super secret extra-featurette.mkv”
and it shows for all episodes of season 1.
One thing that I’ve seen cause issues with not showing the right artwork for seasons is not having the same series name for the main folder as the episodes. If you name the main folder “The Big Bang Theory 2007” then each episode (for all seasons) needs to be "The Big Bang Theory 2007 S0xE0x…)
I did a final, clean test. The ‘extras’ file still fails and becomes an episode duplicate. Also, your episode independent example fails. Tested on Apple TV and iPad.

I removed the whole show and had Infuse rescan the Library. The show disappeared from the Library.

I rebuilt the show folder and season 01 subfolder from a Windows smb client. I copied the two files tested. This eliminates any weird Linux file properties on the SMB server.
A recursive listing of files from the Windows client shows no unwanted files or folders:
\The Big Bang Theory\Season 01
\The Big Bang Theory\Season 01\The.Big.Bang.Theory.S01E01-featurette.mkv
\The Big Bang Theory\Season 01\The.Big.Bang.Theory.S01E01.1080p.BluRay.DD5.1.x264-NTb.mkv
Please test this without the “2007” (if there is a point to it), as renaming hundreds of episodes with “2007” is too much for me. Btw, I tested with “2007” for show top folder and episode and featurette. All tests had same failures.
I also tested renaming the ‘extras’ like you did to “A super secret extra-featurette.mkv”. It fails, like reported in the very first post, ending up in Library > Other.
I now give up testing any more, I suspect some obscure Infuse setting is the culprit, but I can’t see what it can be. I must reiterate that “A super secret extra-featurette.mkv” worked when introducing ‘extras’ in 8.4.
Top folder (share) for my TV Shows is set to “Metadata: Online”. Infuse Settings for “metadata & artwork” can be seen in screenshot below:

As to your Metadata & Artwork settings, the only difference I have is for “Prefer Local Metadata” set to On. Not sure but it may be worth changing to rule it out.
I know you said you were on 8.4.8 but maybe check all devices just to rule out an oops in updates.
It doesn’t look like this is needed but if you have a mac it’d only take a minute or two with the rename function built into the OS just for future reference.
Just to keep the mystery alive I also tested the episode specific and it worked perfectly. This extra is only visible when the episode it’s named for is highlighted in the preplayback screen. (Trailer for E02)
Results
The trailer only shows when episode 2 is highlighted and the super secret stays for all episodes of the season.
Bullseye, thank you so much for all the testing. I’m putting this problem to bed, in hopes that future Infuse versions may make changes to fix my problems. Obviously, it’s a headscratcher that my Infuse apps fail and yours work.
Let me address some comments you had in your last post:
- Yes, I run 8.4.8 on both my devices.
- Tested your setting “Prefer Local Metadata” set to On. Did not help.
- I have mass renaming tools, and could rename all BBT episodes, but we both have tested with and without release year in folder and episode names. Nothing changes.
Your success with ‘extras’, both episode tied and season wide, was my exact experience for Infuse 8.4. Then some version later they all got kicked out to Library > Other. I’m very sure none of the files in my BB Theory show were modified when the failure happened.
So. Once again: you did ha heroic effort here during your weekend. I feel a bit bad for wasting your time. With your skills, I’m sure you will pick up on other people’s posts if they have my problem, and maybe hone in on the tricky bug(ger).

One thing, maybe leave the Prefer Local Metadata turned on unless you have instances where you have metadata files along side your videos that you don’t want to use. It may take a while for this to take affect but that’s strictly a wild guess at things.
Maybe @james will run across this and give us the elusive answer.
Meanwhile, maybe burn a little sage on your monitor and do a google search for a computer exorcist.
One last question, are you looking for the extras when you browse the favorite your BBT files are in or are you drilling down in the library to the show? Not sure it matters but just a curiosity point for me.
No reason to feel bad at all, a head scratcher like this is about as good as a good sudoku puzzle!
Shesh, have to add one last thought. Have you tried adding the featurette and then doing an “Edit Metadata” for BBT and re-selecting the correct show? That often fixes other metadata problems. Maybe worth a try.

You should rename your files/folders. If you’re downloading NTb releases online - use TinyMediaManager and scrape the episodes and rename them all (just saves time) and rename the Extras files. Then place these files in the correct folder as described in the 101 MetaData.
File directory you should use is:
The Big Bang Theory
- Season 1
– Deleted Scenes
add files in this folder
– Behind The Scenes
add files in this folder
So it should be saved as: (example)
The Big Bang Theory/Season 1/Deleted Scenes/DeletedScene01.mkv
I have painstakingly been doing this with my ripped Bluray sets… Not fun.
As seen here. Everything then works as intended.
Try the above and report back.

I think everything you suggested was tested on my part and on Bullseye’s. Nothing works on my side except using a generic episode name “series_name.episode_number.mkv” combined with “series_name.episode_number-featurette.mkv”
My Infuse apps are posessed. 
The Bonus Content fails for no good reason. But thanks for taking the time to brainstorm and share the screen shot. My Infuse worked like yours in version 8.4. Ah, good times.
Bullseye, Infuser2016 made me test one thing that I’m unsure we tried. I feel it tells something about the internal logic of Infuse. It views the ‘extras’ file relative to the exact filename of the episode. That is very strange. My point is that an ‘extras’ file works with any episode file name (not just the short “series_name.episode_number.mkv”).
So this worked for me:
The.Big.Bang.Theory.S01E01.1080p.BluRay.DD5.1.x264-NTb.mkv
The.Big.Bang.Theory.S01E01.1080p.BluRay.DD5.1.x264-NTb-featurette.mkv
I’m wondering what would cause it not to work? I’m sure something changed in a build as I didn’t have to put them in folders before, but now I do.
