Well since the there isn’t a jailbreak available for the Apple TV 3 yet there is no aTV Flash (black) available for it. I haven’t don’t a lot of research personally myself.

Best I could come up with from a quick search.
You would have to convert the file to an iTunes playable format and use AirPlay to play from your computer to your Apple TV.
As matty said, currently there isn’t a jailbreak for the AppleTV3. But, I can confirm that you can and I do play 3D SBS movies on my AppleTV2 without having to convert files. Once there is a jailbreak for the ATV3 and ATVFlash is updated to support it, it should work for you. It actually works better then the WDTV box I had before I got my ATV. It’s basically this easy;
Why is it better then my old WDTV box? When I went into 3D mode on my TV, it royally screwed up the WD interface. After watching the movie and going back to 2D mode, the interface didn’t fix itself and I’d have to restart my WDTV box to fix it. The AppleTV interface doesn’t do this, when you flip back to 2D everything goes back to normal.
You can’t navigate the AppleTV menu while in 3D mode (it tiles in a weird way), but if you start the movie, flip to 3D, then back to 2D when you are done watching it all works great! You do not have to convert movie files as long as your TV supports the 3D mode the file (mkv or whatever) is in. SBS is the best since it’s the most generic format and just about every 3DTV supports it (passive and active).
Update: If you plan on watching 1080p 3D movies don’t skimp on a cheap HDMI cable, trust me in this case it actually matters. Buy a high-speed version 1.4 HDMI cable (they usually say supports 3D on the packaging). The cheaper ones will not give you the data transfer speeds required to play 3D content in high def! You don’t need a Monster brand cable, but don’t buy the cheapest one you can find or the video will stutter and the quality will not be what you expect. I had a cheap one and replaced it for this very reason, there’s a very noticeable difference when you play 3D content.

I have 2 TV and i wand to choose what i want to watch 2D oder 3D but now it is everything in Film.
